All is done with beast lightmapping. Requires lot of tweaking but the key is to have a good lighted scene with "sky light" only and then add the sun and every other light.

You guessed right, all the plants are custom meshes, we're not using the Unity tree creator

For stencil shade you mean character's shadows? This screenshot is from the iPad build, for desktops we're going to use real shadows ;)

Sure, there will be ships too but only as "levels": you will not be able to directly control them in open water
